    Description

    The School VI ofMedicine and Health Sciences includes the areas of Human Medicine, Medical Physicsand Acoustics, Neuroscience, Psychology and Health Services Research. Togetherwith the four regional hospitals the School VI forms the Oldenburg UniversityMedical Center. We also cooperate closely with the University Medical Center atthe University of Groningen.

    Molecular biologist/Computationalbiologist (m/f/d) / (PhD)
    (Salary according to TV-L E13, 75%)

    to be filled as soon as possible for a limited period of 3 years (potential extension).There is the possibility of personal scientific qualification [doctoratethesis].

    The positionwill be hosted at the Institute of Medical Genetics, University of Oldenburg.Our group uses multi-omic approaches (genomic, transcriptomic, and epigenomic)to elucidate the molecular basis of congenital heart diseases (CHD).

    We implementnext-generation sequencing (NGS) and long-read nanopore sequencing to identifypathogenic genetic variants. In addition, we apply single-cell RNA sequencingand emerging methods of spatial biology to study normal cell development anddisease progression. Our group collaborates with international teams from theUK, the US, Canada, Belgium, the Netherlands, and Denmark.

    The candidatewill use NGS, nanopore sequencing, and single cell-RNA seq to identifypathogenic gene variants and elucidate molecular mechanisms associated with CHD.The candidate will implement bioinformatic pipelines to analyze large-scalegenomic and transcriptomic data as part of the research project.

    The candidatewill also assess the added diagnostic value of nanopore sequencing inunresolved CHD cases previously tested with gene panels and/or exome/genomesequencing. As part of the project, the candidate will implement noveltechniques, using cell-culture-based assays to functionally evaluate the impactof the identified variants on early cardiac development.

    Tasks include:

    • Implement protocols for WGS, long-read nanoporesequencing, and transcriptomics analysis of CHD patients.
    • Establish bioinformatic pipelines for evaluating CHDpatients' NGS, nanopore, and transcriptomic datasets.
    • Perform variant prioritization and pathogenic variantsidentification from nanopore sequencing datasets using bioinformatic tools (forexample, Guppy, EPI2ME).
    • Establish experimental studies to evaluate the functionalimpact and describe the molecular mechanism of pathogenicity of identifiedvariants.
    • Preparation of research manuscripts and collaborationon scientific projects.
    • Collaboration in teaching.

    Requiredqualifications:

    • Completeduniversity studies in natural/computational sciences and/or relates (Master'sDegree or equivalent).
    • Biostatistical knowledge
    • Strongcommunication skills in English (spoken and written)
    • Team-oriented working style
    • Previousexperience with research in the field of CHD
    • Experience withNGS, long-read sequencing, genomics and genomics data analysis
    • Wet-labexperience with cell culture and functional evaluation of pathogenic geneticvariants.
    • Experience inpreparing human pathology sections and stainings.

    Preferred qualifications:

    • Experience withNGS protocols and its downstream analysis
    • Programmingskills in R and Python
